How do I ensure that only guests who paid are checked-in to the event?
Not all of our events are paid events. How do we ensure that those using the check in process are those who PAID for the event vs. trying to get in by signing up for a free one only?

The best option would be to use guest tags and tag all guests that paid for the event so that this tag shows up during the check-in process. This way you'll know whether a guest that showed up has paid to attend your event.
The first step to set this up would be to filter your attendees by the ticket tier they chose in Dashboard> Overview> Add filter. After that, you can mark all filtered guests and choose "Tag" from the "Actions" menu to assign a tag to these guests (E.g. "Paid").
On the day of check-in, these tags will show up for all paid guests on your list in the check-in suite. Here's an article explaining which information you can see about your attendees in the check-in suite: What information can I see when I check in a guest?
